Most of custom clothing mods use custom bones instead of the vanilla skirt bones, so they don't have colliders that can prevent clipping on legs and stuff...
The best you can do is try to identify the bones in that area of the skirt and move them to a good position, or use dynamic bone colliders and try to play with that
