I mean yeah, I can change the eyes for sure, but I want to know WHY it's happening so I don't have to keep doing it, especially if it starts popping up in other scenes.
As of the moment, I'm also trying to figure out why some of his scenes completely break, like this one with the shoulders that refuse to let me edit them, and what he means by "refresh all nodes position if you got the wrong body part"

I've already tried t-posing the animation, that doesn't work, I think it makes it a bit worse to be honest.

For refresh nodes I think it means opening NodeConstraints (Ctrl+i) and manually toggling each constraint to check for distortions. For nodes whose positions change greatly when their constraint is disabled, disable constraint -> "Use current" on the constraint links -> "Update selected" -> enable constraint should be able to fix some issues, though this is obviously not foolproof and you may need to manually adjust some more to make it look natural.

As for the eyes thing, I do agree with @Prot1m that it may be caused by certain plugins overriding expression controls. SexFaces comes to mind though I am not sure if it is related. Try searching for "expression", "eye", "face" or related keywords in the plugin settings menu (F1). In fact disabling plugins (either in the menu or through KKManager) you're sure you don't need would be a good idea to avoid getting hit by unexpected behavior like this one.
