There are way too many ways. I'd probably start by changing the extension to a text format and comparing both texts to see if they contain any differences.

It's not an angle issue; the position of the penis is misaligned.

could be the plugin, imsaya did mention where the body and penis position are on the wrong place. if you have "Better Scaling" enable, click disable it

Replacing [ninken] kunoichi_02 v1.3.1.zipmod with [ninken] kunoichi_02 v1.2.zipmod can solve this problem.
