In my humble opinion, you need to develop a better understanding of how Koikatsu cards work and are organized in general.
You check what is missing by opening KKManager to see if there are any missing zipmods. I cannot fathom why you aren't immediately throwing everything in MyMods then going on from that point.
If you are worried about duplicate mods, duplicate checkers exist for a reason and KKManager allows you to filter by duplicate GUID. Also your proposed solution is exactly what leads to tons of duplicate zipmods and more work in cleaning them up. Can you imagine every horse card coming with a copy of umatail_ver.abcdef.zipmod?
The best I will ever do for my mods/cards/scenes is to separate by author and then maybe original IP if there are too many and the author does not have a particularly helpful naming scheme (Looking at nitta/Juedge/whatever he goes by these days). Anything more is, as someone said above, quickly approaching madness and doesn't really work when you are working with a strictly tree-like folder structure (unless you are willing to develop a comprehensive standard from the get-go and painstaking adhere to it so you can find your gooning material like 0.5 seconds earlier, ignoring all the overhead from navigating folders).
Regarding the change in filename and datasize, again duplicate checkers exist to detect only changes in filename. As for file size, from what I know conversion between KK and KKS as well as uploading onto Bepis mutates the card in some inperceivable way so the hash is now completely different. There is probably a Nobel Prize in Gooning Studies if you can figure out how to reverse the conversion perfectly, but until then, don't blame people who take time and money to organize and share cards for something completely outside their control.
